Mexico's Security Minister Omar Garcia Harfuch said 25 members of the National Guard died in attacks in Jalisco state in the aftermath of El Mencho's death, Reuters reports.
One official with the state attorney's office was also killed, Harfuch said at a news conference.
So far, no civilian deaths have been reported.
Meanwhile, 70 people have been arrested in seven states amid the widespread violence, Harfuch said.
Sheinbaum said she expects flights to and from Puerto Vallarta to resume today or tomorrow, Reuters reports.
So far, airlines have not confirmed when their flights to the Mexican city will continue. Flair Airlines tentatively rebooked Puerto Vallarta and Guadalajara flights to Tuesday, pending any changes, as we noted earlier.
Mexican Defence Minister Ricardo Trevilla Trejo said that information leading to the death of El Mencho stemmed from a romantic partner of the crime boss, according to Reuters.
He said officials were informed of his whereabouts after a visit with the partner.
Canadian discount carrier Flair Airlines says it has rebooked Puerto Vallarta and Guadalajara flights to Tuesday, but says those are "subject to airport operations."Like other airlines, Flair cancelled flights yesterday and today.
"We are in active communication with airport authorities and partners, the government of Canada, and we are proactively contacting affected passengers directly with updates and next steps based on the information we've received from our partners," the statement said.
Foreign Affairs Minister Anita Anand will speak on the security situation in Mexico this morning.

At a news conference Monday morning, Sheinbaum says there are no remaining blockades in Mexico.
Mexico's president added that the most important thing right now is to guarantee peace and security for its population.
She says Mexico is calm and "at peace."

Reuters reports that Sheinbaum has been under increasing pressure from Washington to intensify her offensive against drug cartels blamed for producing and smuggling drugs, particularly the synthetic opioid fentanyl, across the border to the United States.
Yesterday, Sheinbaum stressed that activities in most areas of the country were proceeding as usual — despite reports of violence continuing.
McMillan, who has visited Puerto Vallarta many times, says after seeing the car chase, he tried to return to his apartment a couple of blocks away.
"It seemed like nothing [was] going on, and then all of a sudden you're seeing gunfire and you feel like you're in an action movie," he said.
McMillan says he was unable to return to his apartment after the military "showed up with big guns and big trucks" began to shoot the motorcyclist on his street.
"So I turned and ran in the other direction. One of the condo buildings pulled me in for shelter [where I] waited out for the all-clear."

Several Mexican states cancelled school on Monday, but there were some signs of normalcy early today.
Cars began moving in Guadalajara at the start of the work week, The Associated Press reports, a change from yesterday when Jalisco's state capital was almost completely shut down as fearful residents stayed home.
For Canadians, shelter-in-place orders remain in place in Jalisco and neighbouring Nayarit.
David McMillan, a Canadian visiting Puerto Vallarta, said things seemed generally "peaceful" yesterday when he left his apartment, curious what was going on and wanting to get food.
McMillan said he was on a street, chatting with friends who were on their balcony, when a car and a motorcycle with two men sped up the street.
McMillan said he doesn't think the incident was drug-related.
"I'm assuming they wanted to steal the car, or light it on fire like they were doing [to others]."
